Even with so few endemic species, there are two endemic genera, both monotypic: Zygogeomys, represented by the Michoacán pocket gopher (Z. trichopus, EN), and Romerolagus, represented by the zacatuche, or volcano rabbit (R. diazi, EN).

This ecoregion also contains many endemic mammals, including the volcano rabbit (Romerolagus diazi), and the Mexican volcano mouse (Neotomodon alstoni).

Some fish species found in the wetlands include the hooded sawfin (Skiffia lermae), two Goodeides (Allophorus robustus and Goodea atripinnis), Neophorus diazi, and "pescado blanco" (Chirostoma estor).
