I've just installed 1.20, and it appears just reimporting the project gets rid of the pp problem rather than using .prj files from earlier versions.

If you use the map import make sure you tell it the coordinate system that the shp file is in (in the mapimport dialog), same if you used the data connect you have to tell it what coordinate system it's in if there is no prj file in the folder with the shp, shx, dbf files.

Prjs are very varied ... well depending on also hw interesting the module is; if its a mktg prj or marcomm prj u get alot of freedom to explore as well as implement your creativity.
